Known Bugs

When user specifies simulation start or end dates outside of the bounds of the weather files, the PRJ file may become corrupt.  This is a core issue and not a shell issue.  The current workaround is the type exit at the command prompt.  Then exit the project discarding any changes.  The original project file is then copied out of the temp folder.
Switching from a project from hydrology to nitrogen and vice versa may lose some input file settings.  This is a shell issue.
